An order of 1 item does not take the same amount of time as order with 12 items. Adding a place to enter a flat handling fee per item would help capture this time lost per order.
Or at the very least when using the handling from the shipping area that the handling charge be listed as a separate line item called Handling Charge (or customizable title) instead of it group with the FedEX Ground verses Overnight dropdown list.

We could really use the handling fee to be separate from the calculator and separate from the shipping with options to be per item, 1 time if a specific product(s) is in the cart only, or 1 time per cart. For example we charge $5.00 per shopping cart for some of our items, but not all. So we put it in the calculator than it is $5.00 per item. But when we put it in the shipping as handling and we usually use the clients third party billing so the shipping total shows as $5.00 only. Because the third party shipping says zero. So now our clients think they can pick FedEx Overnight instead of ground and it only cost them $5.00. Really big problem for our clients.
Can you provide an example of an order where you would want to apply this fee? It seems like you could do it with a line item in your pricing calculator of a flat rate and set the cost to your handling fee. Then for each of the items ordered, they would be charged the handling fee.
The only real downside is that the cost would be part of your product and not part of your shipping.

We workaround this by adding the handling fee in the shipping method. But adding it at the item level would work better.
